Total commander is amazingly configurable.
1. If you select show -> tree you can turn one of the file list panes into a directory tree. You can drag and drop and reorganize in this tree. This also solve your 3. request, to only have 1 file view window.
2. In configuration -> options -> Packer clear the tickbox called "Treat archives like directories", then archives will act as normal files.

Feels a lot like Opus 4 on the Amiga (circa 1993). Doesn't hold a candle against Opus 9 for Windows, but then again the price tag is right.
